Offlineat the start it shows a message with stuff that is not finished and the waypointing is one of these unfinished things.
conclusion: its not possible to create waypoints with the new editor because this feature is still missing.
DC has written

i got in the alpha cant make weypoins ok i will wait
(the editor which is in cs2d) DC has written
or use the old editor for creating waypoints. (the editor which is in cs2d)

just click open, enter the name of the map and click open beneath to open.
saving works exactly the same just with "save" instead of "open"
